I have not changed anything to the flow and it previously worked as expected prior to the upgrade.
Would not recommend copies of player prefabs.
You could change your character's idle animation with: Character > Animate > Method: Set Standard > Change: Idle > Clip

I am able to get the element focused if I use Alverik's SetUIFocus script but still strange I can't get it to work with AC's setup.

1) Try either Texture or Legacy GUI.
